docs: mark musehub#117 Phase 5 (DOM_16-19) done

Full CRUD parity for domains: PATCH update, DELETE deprecate, CLI parity, and cleanup of the four orphaned verification-only catalog entries left by Phases 0-4. Verified live against staging with a fresh CLI install running the full publish -> update -> delete -> verify-exclusion cycle.
