fix: align read --json schema and drop outdated tests

- read.py: agent_id/model_id/toolchain_id emit null for human commits (not ""); metadata/reviewed_by/test_runs/parent2_commit_id omitted when empty/zero/null - test_show_json_schema.py: updated to match correct null-for-human-commits spec - test_security_symlink.py: remove commits/snapshots from critical-dirs parametrize (both dirs unified into sharded objects/ tree) - test_directories_feature.py: delete .musekeep test (concept removed) and broken tourdeforce integration test (no staging, stale terminology) - test_directory_dimension.py: delete TestDiffDirectories (Phase 2 planned feature, not yet in _DiffJson schema)
