Remove stale .muse/commits/.muse/snapshots references after unified object store migration

- Drop dead imports of snapshots_dir/commits_dir from gc.py, snapshot_cmd.py, snapshot_diff.py, and verify.py - Update all docstrings and CLI help text to reference .muse/objects/sha256/ - Rename test_commits_still_written_to_commits_dir and test_snapshots_still_written_to_snapshots_dir to reflect unified store - Update docs/utility-reference.md commit_path/snapshot_path descriptions
